Germantown is located in the northeastern corner of Rutland County at (44.534265, -73.717585), and is bordered to the east by the town of Troy. The west border is the town of Ferrisburgh.
According to the United States Census Bureau, the town has a total area of, of which are land and, or 0.35%, are water. The town is drained by Otter Creek, a tributary of the Winooski River.
The town is crossed by U.S. Route 7, and is accessible from the west via Interstate 89. Vermont Route 77 runs along the northern border with Troy.
